First of all, backups can only be provided for the content which is allowed as per TOS. If there is TOS violation, no backup can be provided. If you think you are not in violation of TOS, you need to send details to support via email. These issues cannot be dealt on forum.

Most of the users ignore the directory while installing scripts using softaculous installter. It's probably in "wp" directory.

If you have already installed the wordpress before adding your domain, it means you installed it on another domain (probably profreehost's provided sub-domain), then you need to either move the wordpress to new domain or get a fresh installation on new domain.

You have set nameservers of two different hosting providers. It'll have issue in pointing to server of your choice. Also, explain your issue in details. No one here is a magician to help you out without any details.

The domain had issue because a phishing account went un-noticed. That happens when you are trying to provide a free service to public at-large. Anyways, the issue is resolved and domain is back up.
